Abstract

Monitoring programs may apply fixed scores across survey cycles, but a recurring association can support different interpretations when score identity, evaluation support, or spatial composition changes. We constructed three retrospective score archetypes from 143 sites in the 2011 U.S. National Wetland Condition Assessment; none is an official condition index. We applied the rules without refitting to 2016 (n=105) and 2021 (n=101) cohorts with no detected site overlap. All six primary pooled later-cycle slopes relating standardized score to mapped agriculture within 1 km were positive, with nominal pointwise state-cluster 95% intervals above zero. In the mapped-positive subset, pooled taxonomic and community intervals remained above zero, whereas both three-component-score intervals included zero. After within-state separation, the intervals included zero for the 2021 taxonomic score and both three-component scores. Single-site deletion preserved 33 of 42 state-specific slope signs, including 31 of 35 positive and two of seven negative signs. An exact cross-product identity assigned 54-71% of each pooled slope to the zero-versus-positive term, indicating that most of each association reflected a zero-versus-any-agriculture contrast rather than a gradient among agricultural sites. Changing the taxonomic threshold retained positive later-cycle intervals while reducing selected taxa from 288 to 38. Across audited specifications, pooled direction recurred while biological content, sample support, exposure contrast, and spatial interpretation changed. Zero inclusion was a sensitivity marker, not evidence of coefficient differences. These exploratory results motivate a three-axis claim-to-design audit before score reuse. They do not establish ecological-condition validity, calibration stability, or a causal response to agriculture.

This repo contains the focused evidence and code for the submitted manuscript. The cohort ledgers and site-score files use deterministic pseudonyms. Those pseudonyms remain linkable across included files. The overlap-drop artifact contains exact NWCA persistent identifiers needed to reproduce cohort exclusions. Exact coordinates and the pseudonym-to-source-site mapping are not included. These files are therefore minimized research records, not anonymous data. Raw NWCA files are not redistributed; files/audit_bundle/inputs/NWCA_source_checksums.csv records the source-file hashes used locally.

MANIFEST.csv gives the exact source path, bundle path, scientific role, and size for every payload file. files/outputs/release/analysis_run_manifest.csv binds focused-run outputs to the completed analysis log.

Reproducing the analysis

Create a project directory and copy the contents of files/ into the same relative paths. Obtain the public NWCA inputs and place them at the data/raw/... paths listed in files/audit_bundle/inputs/NWCA_source_checksums.csv; verify every size and SHA-256 value before analysis. Raw files are required but are not included in this bundle. Use the R and package versions recorded under metadata/. From the project root, Rscript --vanilla scripts/R/00_run_all.R reruns the focused tests, analyses, figures, and claim map. scripts/build/run_release.sh reruns that chain, compiles both documents, executes the R and Python gates, and rebuilds this repository.

Verification

From this directory, Rscript files/scripts/R/183_check_submission_bundle.R . performs an internal-consistency check. It does not establish provenance or authenticity when the checker, contract, and manifest all came from the same untrusted copy. The project release wrapper runs the checker in normal mode. Normal mode loads the contract from the trusted project tree and compares every copied payload with its canonical source before promotion.
